Huanyi Xie 3f712fe309 fix(build): honor disabled same-file semantic deduplication ...

Pass dedup=False into graph construction so repeated labels do not collapse distinct non-AST identities. Preserve existing AST and document-file twin reconciliation. Fixes #4019.
