* fix(cleanup): preserve owner recovery instructions
Keep cleanup remediation through combined errors and direct or managed one-shot analysis while retaining primary diagnostics.
Refs: #4227
* fix(hopper): recover late startup and retained cleanup
Authenticate initial and cleanup handshakes through the same identity owner. Expose startup and cleanup activity, retain health after target retirement, and expire abandoned unauthenticated listeners without timing out authenticated work.
Refs: #4227
* fix(providers): retain composite lifecycle facts across retries
Preserve observed child health with incomplete peer coverage, retry only unresolved clients, and retain all child cleanup recovery actions.
Refs: #4233
* fix(process): honor cancellation through capture cleanup
Check the request signal after cleanup and before final publication, retaining completed observations under typed cancellation.
Refs: #4005
* fix(native): preserve failed LLDB launch ownership and exit proof
Publish failed-launch process identity and observed exit separately from object validity. Retire only the exact owned process and retain uncertainty when exit cannot be established.
Refs: #4232
* fix(native): honor cancellation after trace finalization
Check cancellation after runtime-root cleanup and retain collected trace observations as partial cancellation evidence.
Refs: #4009
* fix(cli): preserve analysis results when provider cleanup fails
Reuse the existing one-shot finalizer across thirteen command families to retain completed Evidence and primary diagnostics on close failure. Cover success, denied cleanup, and combined primary/cleanup failure through the public CLI.
Refs: #3935
* docs(lifecycle): define completion invariants and regression scenarios
Document distinct ownership/readiness/exit facts, late cancellation and atomic publication boundaries, partial child cleanup, and diagnostic retention. Link representative regressions and route contributor guidance through AGENTS.md.
Refs: #4227
* fix(session): retain run identity through pending cleanup
* fix(cli): preserve original cleanup resource diagnostics
* fix(native): retain completed facts through finalization failure
* fix(providers): report retained cleanup paths at their owners
Set agent tokens and context first, analysis time second, and CPU and memory
third while preserving correctness, Evidence and existing contracts.

Define REA contribution scope and fail closed on unresolved integration boundaries.
Make proposal forms easier to complete with structured choices, explicit unknowns, and optional technical details; welcome exploratory drafts while retaining maintainer review before integration.
Remove forwarding wrappers and shadow aliases, migrate callers and verification scripts to their owners, and share one exhaustive semantic resource-bound projection.
Remove getter, enum, cloned-projection, cache-identity, and obsolete profile assertions along with the shadow JSON Schema engine and dead test-only APIs. Retain producer, filesystem, SDK, lifecycle, integrity, and malformed-format coverage.
Document the priority of real end-to-end workflows, boundary integration, and producer goldens.
src/generatedMcpToolCatalog.ts had zero runtime importers and churned on every contract edit, guaranteeing merge conflicts on long-lived branches. It is now gitignored and regenerated by build:unlocked; typecheck and knip depend on build via turbo. Tests consume the build output unchanged. Adds a regen-generated CI workflow that pushes tracked generated metadata (product catalog, skill frontmatter, verification manifest/ledger, package metadata, error schema) to same-repo PR branches.
Record the pinned Node 24.18.0 setup and that Hopper, Ghidra, and IDA stay optional for JavaScript analysis and deterministic tests.

* feat(ghidra): edit function annotations atomically
Return annotation readback and refreshed function analysis through CLI and MCP. Own each database transaction, invalidate caches and immutable snapshots, preserve executable bytes, and retain the Windows mutation boundary.

* fix(ghidra): preserve qualified function annotation identity
Preserve namespaces during local name writes and match qualified readback to the refreshed dossier. Add a producer-shaped regression and verify a real namespaced C++ function through the CLI.
Assisted-by: Nitori (gensokyo-skills:nitori-reverse-engineering)
* test(ghidra): align verification with annotation authority
Keep strict capability and profile checks while admitting the explicit session metadata operation. Verify packaged transport authority and atomic transaction commitments and preserve a read-only Windows expectation.

* chore(deps): finish toolchain upgrades and drop dead weight
pino 9 to 10, @types/node 24 to 26, oxlint 1.73 to 1.87, knip 6.26
to 6.39, turbo 2.10 to 2.11. Narrow engines to supported majors
(22/24/26; vitest 5 refuses Node 25). Scope no-var-requires off for
Electron CJS hooks and fixtures.
Remove TypeDoc: incompatible with TypeScript 7 at install and
runtime, used by nothing in any gate. Drop the dep, docs:api
workflow, typedoc.json, CI artifact step, and related docs.
Replace graphology with a local call-graph adjacency plus BFS: the
only consumer is call-path search, and graphology-types ships no
types entry for TS7 NodeNext resolution. Delete both graphology
dependencies.
Remove dead re-exports newly flagged by knip 6.39.
* chore: drop stale typedoc and replay references
Remove the docs:api release-checklist step, the orphaned docs/api
ignore entry, and the nonexistent replay glob from the adapters
project.
* fix(hopper): report unavailable procedure body coverage
* refactor!: simplify runtime tools and remove replay engines
Keep direct inspection, capture, and comparison tools. Bind handlers to named contracts and let agents compose experiments with commands and local fixture servers.
BREAKING CHANGE: Remove controlled replay, Node characterization, finite replay-machine, managed runtime planning, and redundant string-tracing tools. Retire process replay, shims, reactive scenarios, custom checkpoints, and active browser replay and origin-scope inputs.
* refactor(test): colocate pure-domain tests and reduce test debt
Move focused immutable domain/contracts/adapter tests from
tests/composition/** beside their production owners under src/** as
colocated *.test.ts/*.fixture.ts, and relocate persistence-shaped
composition tests under tests/boundary/filesystem/**. Update import
paths, the Vitest project topology (shared worker context for pure
domain/contracts and recording-port service projects), the test
migration ledger, testing docs, and AGENTS.md to match.

* docs: remove test migration ledger
The cutover is complete and the ledger is no longer referenced anywhere
in source, scripts, or the docs gate. Drop the standalone artifact.

* docs: clean up stale migration artifacts
Remove empty directories left by the test migration and replace the
"final cutover" language in docs/testing.md with standing PR guidance
that no longer references the completed migration.

* fix: repair CI failures from schema, knip, and stale generated artifacts
Three root causes fixed:
1. catalog-schemas.mjs: valuesAt only traversed anyOf from Zod's
toJSONSchema, not oneOf. The webScreenshotDiffSchema change to a
discriminated union produces oneOf, so the product catalog generator
could not derive the web_screenshot_diff schema version. Add oneOf
traversal.
2. conformancePackage.ts: the test rewrite removed the only imports of
ScenarioManifest, ReplayPlan, ShimPlan, and ExpectedEvidence, making
them unused exports that knip flags. Remove the dead type aliases.
3. Regenerate stale artifacts (product catalog, MCP tool catalog, skill
metadata, conformance manifest) that drifted from the source changes.
