SrijanSriv daee93f782 fix(extract): refuse a dedup shrink unless the user accepts it ...

A finished extract force-writes, so the node-count check never sees a
graph that dedup made smaller. Refuse that overwrite and name
--allow-dedup-shrink. A deleted file still writes.

Fixes #3774
